ABSTRACT

Disclosed are a base sequence alignment system and method. According to one embodiment of the present invention, the base sequence alignment system comprises: a fragment sequence generating unit which generates a plurality of fragment sequences from a read; a filtering unit which constitutes a candidate fragment sequence collection comprising only fragment sequences matching a reference sequence from among the plurality of fragment sequences generated; a mapping number calculating unit which divides the reference sequence into a plurality of sections, and calculates the total mapping number of the candidate fragment sequences, separately for each section; and an alignment unit which selects a section in which the calculated total mapping number is equal to or greater than a reference number, and implements global alignment of the read with respect to the selected section.
